Ministry of inter-provincial coordination in Pakistan is responsible to select applicants from all over Pakistan. Applications for Commonwealth Scholarship are invited by National testing Service (NTS) Pakistan. Therefore, NTS is responsible to conduct Commonwealth Scholarship Test. Secondly, This test is usually conducted on September-October every year. Applications for this test are started from August-September. It’s conducted only once in a year and applicants are shortlisted entirely based on Commonwealth scholarship test result.
Steps how to apply for Commonwealth Scholarship:
Following are the steps to apply for commonwealth scholarship:
1. Firstly, applications for commonwealth scholarship test start accepting by NTS
2. Secondly, create an online account by clicking on register.
3. Thirdly, fill the online application form carefully and submit online.
4. Furthermore, print the complete submitted application form including bank challan form. After that deposit the fee in any of the prescribed bank.
5. Take a photocopy of the challan form with payment stemp of the bank and keep this at safe place for evidence.
6. Send complete application form by courier with original receipt of bank challan form to NTS Head-office, Islamabad.
7. Almost 3 days before test, you will receive a roll number slip (i.e registration slip) together with a text message containing your roll number.
8. Take the test on the date and place as it would mentioned in your registration slip.
9. The official result will be available online after 10-12 days. But the answer booklet with specific colors will be uploaded 2 days after you take the test. You can tally answer sheets with the carbon copy that would be provided to you in test day.
10. Lastly, if NTS will shortlist your application, they will inform you regarding this and will give you interview date, timing and place.

Also Commonwealth Scholarship Pakistan has hardly given scholarship to PhD students.

I was reading below queries. I also wish to apply for PhD studies in UK? I am just confirming wether the common wealth schoalrship is limited to Masters only?

It’s for both MS and PhD. But not MS leading to PhD, i.e. after MS a student has to come back to Pakistan.
